Jamie has a red patch on the left side of his face, sorta where chin meets cheek. I thought at first that it was because he'd flipped himself over and was sleeping on his face for the last part of the night, but if that was it, it should have faded by now. I wonder if it's related to the thrush? And if so, should I be treating it in some way?

Sounds like thrush to me. I think treating it would be a good idea, or you run the risk of reinfecting each other.

Well, we are getting treated for the thrush - nystatin cream for me, nystatin suspension for him, inside his mouth. I'm wondering if this is anything I need to treat on the outside. Should I put cream on his face?

That's what I'd do, yes-- just enough to cover, not so much that it gets in his mouth (erk!). I can't imagine that the patch on his face doesn't burn, just like it does on you. :(
